Alpha Protocol Safehouse is the name of the mission that starts after completing all three cities. Mike returns to the Greece Safehouse to recuperate and plan for his final attack.
This will be the last safehouse before the Infiltrate Alpha Protocol final mission begins. Be sure to do any other missions on your Exit/Intel list prior to choosing the unmarked Infiltrate Alpha Protocol mission, as Infiltrate Alpha Protocol is a point of no return.
It is also wise to go over your inventory, restock, and change any armor mods for the final mission. The final mission is primarily combat, so armor yourself accordingly.

You have completed all 3 cities. Just after your third boss fight you will arrive here. As soon as you end with your last boss in the third theater you will automatically travel to the Alpha Protocol safehouse. A cutscene with Mina will start immediately. There are no reputation impacts during this sequence but you can get information and consummate your relationship with Mina as well as decide where she will be during the final mission.
